How do you add flaws without feeling like you're playing dress-up?

The best advice for creating a character is to give good character flaws and give villains and antagonists redeeming qualities. This is advice that I agree with 100%; however, sometimes that is easier said than done. When I write a character, sometimes I just look for a bunch of flaws or traits and say, “Oh ok character 1, you will have these traits and these flaws!” without thinking if the end result would have a satisfactory and appropriate result when implemented in the story. Most of the time I can think of character traits with the right combination of flaws, however I don’t know how to write them in an original and compelling way, as having originality in writing now equals having a scientific discovery.
